Xbox 360 controller for Windows not working
******UPDATE TLDR VERSION*******
Working setup
1) Xbox configuration support NOT selected
2) Space Engineers -> Properties ->Use your global Steam input setting (Xbox)
3) In Game -> Options -> Controls -> Controllers-> Controller Selection -> Xbox 360 for windows
This is how I have to have everything set and found the original radial wheel and button setup that I have been grinding on for 30 hrs has returned. Details below for others benefit

I have recently been playing SE and burning through all the learning curve and beginner mishaps. I noticed I had an little annoying left joystick drift in the downward/backwards direction. I tried calibration in windows and it didn't really work. I found the calibration option in Steam and it also didn't quite remedy the problem (it just wasn't making the dead-zone big enough). I manually tweaked the dead-zone sliders in Steam's calibration screen and was able to get the controller drift to disappear and I liked the way the movement felt. Unfortunately, after getting the drift to go away I couldn't get out of menus within SE by pressing the (B) button anymore. In fact I couldn't get out of anything, the buttons just wouldn't work anymore. Also it wouldn't let me exit game, or save, or anything because when I would try to do one of those actions and the second confirmation pop-up would come up I couldn't use the (A) button to select or confirm. It was as though something is being rapidly pushed faster then I can manage to use the mouse to confirm anything.
I tried a bunch of different things as listed below but now its just totally F'd, I can't get the controller to even work at all in the game.
I thought perhaps while going in and out of various controller setup screens I may have unknowingly changed to a different button layout/scheme or accidentally loaded one of the community submitted configurations. I have since tried the following:
1) Restore defaults in game (able to use mouse after I disconnected controller)
2) Restore defaults in windows calibration
3) Tried various community configurations didn't like them and could never get that (B) for back function.
4) Gone into Big Picture mode and disabled, enabled Xbox configuration support
5) Right click on SE->Properties->Force on, Force Off, and Use global input setting (xbox) tried them all with restarts of steam in between, tried them all with restarts of Windows in between, and tried them in the different possible combinations of 4 and 5 where possible.
6) Uninstalled controller in control panel and reinstalled in combination with the above 4 and 5 hoping that it would just grab original default settings and work like it has been for the last few day even if I had the drift at least it was usable. I only wanted to get rid of it because I was about to launch a ship I spent hours building.
7) Verified installation files with steam SE->Properties->Local Files->Verify Integrity
8) Controller does work fine in other titles within steam and can view raw data in windows controller test to confirm all inputs are functioning
How do I remove the controller data in the game files? I'll then rerun the Verify Integrity option and have it load the files as new and see if that works.
Also any other ideas because I think I am out other then uninstall/reinstall and see if that works

****UPDATE****
I have been able to get the controller to work in the game again. If I have the "Xbox configuration support" button turned on, and I have the "Use global input settings (xbox)" selected, then I can only use the configurations found in the community submitted section. I found a drop menu selection in game under Options->Controls->top menu "Controllers" selected-> halfway down it says "Controller Selection" It has 2 options "disabled" or "xbox 360 for windows", the xbox 360 option is only there depending if I have the "Xbox configuration support" button selected or not. Then with the "use global input settings" selected I can go into the game and select the xbox 360 for windows option under controls->controller selection drop menu. Finally it came back. I also did a reinstall of the game but it didn't change the behaviour until I got the combo of the 3 settings in the right order. If I had something off but the option was there in the controller selection drop menu and I set it to xbox 360 then I got that weird behaviour where it was like my mouse was constantly on the move in the up direction but only in menu screens and the buttons would flicker like they were being rapidly pushed.
dont worry guys we dont have to do a thing. this is 100 percent keens game has nothing to do with your controller or your pc. my controller worked fine with it but an update to game 3 years ago changed everything. hasnt worked once since. ive sat here for weeks trying every single option on steam in game everywhere. nothing will work because the problem goes right down to core coding of the game. it wants to force players to use keyboard and mouse even when you controller is connected and your keyboard and mouse is not space engineers is the only game on steam at the moment that has this issue. the reason being is that the developers are so lazy they would rather remove the controls entirely rather than actually fixing them and allowing players to play there game as advertised. its just corporate greed at its finest. boycott the game and stop the cash flow. thats the only way to get a scumbag like this to get them to hear good people like us.

I have the same flickering issue that is described. Not sure where the settings differ with OP.

I have the exact same issue with my steam controller but your fix did not work for me.
