Solved
After a drone has destroyed all systems on an enemy vessel, the guns will continue shooting leading you to manual turn of "shoot" in their settings

I'm still experiencing this behavior. I tested this in creative "Experimental Mode". To create an enemy I spawned in another ship and assigned all the components to "Space Pirates".
