"Autopilot Off" on timer.
Won't Fix
If you use the "Autopilot off" option on a timer, it will stop the ship and the autopilot action, but it will not turn off the autopilot itself (meaning you can't control the ship)

Autopilot seems to be throwing random actions at the wrong waypoints. Might this be causing the issue?
