I have the same bug 
Try if setting Stockpile = ON for Farm Plots solves this.

Thank you for reaching out to us on the forum.
While we cannot speak on the mod functionality, we can let you know that the Irrigation System refills Farm Plots refills periodically and it starts refilling when Farm Plot reaches under 50% Water Level with default settings. Mods can change that value as well. Could you please check Farm Plot screen and Water Level displayed there?
Does the issue appear without mods?
Please provide us a blueprint of the grid that is affected. Blueprints are located in C:\Users\your_username\AppData\Roaming\SpaceEngineers\Blueprints\local
