Blueprint confusion when separating grids

I have a space station that I have partially built from a blueprint, Blueprint was created in VS2.2, a copy of Vallation station.
I then built a few trusses on a completed section of landing pad and placed a ship blueprint. This blueprint was from VS2.0 and when I placed it I got a message about sub-grids being removed. I don't remember it having sub-grids in VS2.0 but did notice a couple of armor blocking missing when it was placed.
I then built the ship using hand area welder and ship based welders. Now when I cut the completed ship free it takes the unbuilt blueprint part of the space station with it leaving behind only the built parts.
I have the same bug Access denied
