Ore deposits and Ore in inventory disappearing

I was mining an asteroid that had Nickel and a Gold deposit was next to it. I mined some Nickel and put it in my ships storage before I opened a separate window (a browser) to search some things. After some time, I went switched back to the game window and tried to reload my current save with its earliest backup save as the rest of the backups were me being AFK. When it loaded, the Gold deposit was gone (replaced with stone?) and the Nickel I previously had in the ship cargo had disappeared. I know I had mined it in this backup save because the Nickel deposit had holes where I drilled.
