The biggest feature here is that in Factorio you can have multiple train stations (platforms, docking ports) with the same name, allowing the train choose a free one to approach so you can have multiple trains serving the same endpoints. In SE2, this would translate to connecting the port named "X" on the local grid to any port named "Y" on a remote grid.

This would be vastly more useful than having to map out precise waypoints that assume dedicated docking ports for every little shuttle, waypoints that the shuttles in SE1 never really seemed able to follow precisely anyway.

To take Vallation Station as an example, it has four landing pads. Nobody really cares whichever one you land on; manually mapping a route to one leaves three useless pads and any attempt at adding a second drone would inevitably lead to collisions.

Another useful feature in Factorio is called "interrupts", the most basic use of which is where trains (=drones) can be set up to shuttle goods from one station to another but automatically divert to a refueling station when certain conditions are met. This means refueling/recharging infrastructure can be built separately from logistical ones and sized appropriately, which makes a lot more sense.
