I believe I have the same thing happening, I have noticed that while thrusters are"on" often my cargo containers or drills will flash they're inventory as if they are transferring contents back and forth rapidly. But if I use "Y" to kill all power, they stop flashing and I can then pull items out of the storage.
I would assume there is some conflict between thrusters and storage.
I tested a little bit that it is confined to individual grids(I had hydrogen thrusters on a base grid that i deleted and the inventory stabilized but a connected ship still had an issue by itself between drill and storage while it's atmo thrusters were on).
