We can't tell much because everything is coloured yellow. You should have coloured the tiles under the T-junctions a different colour.
Also I am not sure it's a bug rather than the desired implementation.
A block is 2.5m x 2.5m and a T-junction is 2.5m by 2.0m. Meaning there will always be a gap on one end of the T-junction. When you are placing two T-junctions you will always need to use 1 filler after it like this.

The misalignment you experienced is most probably due to the Conveyor Blocks snapping to the Grid rather than Cargo Ports. This is however intended behavior as Valourant mentioned.
