Autopilot skips waypoints

Hello,
I'm having some issues with the remote control's autopilot. Precision mode => On, Fly mode=> One way, on earth, I've set 4 waypoints for my ship to go from the sky to the ground.
First issue is, I must limit autopilot speed to 50m/s cause (even with a lot of thrusters) my ship misses waypoints and have to go up to waypoint before going down again.
Second issue is, (with 50m/s limit) after some times, for no reason my ship refuses to take waypoints and only aims for the last one, skipping the others. Once my ship does that, I can't get him to work well anymore, I have to build a new one.
