Unstable thruster motion when external thrust collides

I'm not completely sure what this is doing. It seems when the thrust of on an external grid being transferred to a central grid and the thrust amount is around equal to the amount of gravitational force, then any collisions will cause the ship to suddenly fall for no reason. My guess would be that there is some collision heuristic equation at least for small speed collisions that is setting the velocity of the ship in an unrealistic way. I'm trying to make a VTOL, and I need some sort of closed loop control, if collision of a ship is unstable under this kind of thrust, then I can never get a working model.
