I've seen a lot of small space ships in movies have the pilot standing up with the control wheel/joystick suspended from the ceiling, coming up from the floor or an adjacent control unit.
This would give more building options to small ships and some large ships. Probably best for small ships though, seeing as you need to be seated to jump in large ships.
