Smaller small-grid filling station
I think there might have been a bit of a mixup in the requirements for the small-grid filling station, and actually think its huge size may have been something an accident. And why we can have and SHOULD have a much smaller small-grid filling station.
First, there's clearly a hose on the large-grid filling station. This implies that the bottles aren't placed into it to fill, but are instead filled externally. Because of this, there is technically no need for it to be large enough to fit bottle. Even if it did have to be big enough to fit the bottle, it wouldn't need only a large conveyor port because it would be filling in the station instead of shipping back to the generator.
Around 1x3x3 would be a reasonable size for this station given everything, with only rear conveyors (so the assembly is 2 blocks thick). This would allow them to be flush-mounted and actually be integrated into builds.

There is a small grid refill station that is already 3x3x1 and has a single rear medium conveyor port. Its model is exactly the same as the large grid version.
Whatever block you're dealing with, it's not the vanilla one added in the Fieldwork update.
